Shopify Payments Guide

Every Shopify plan charges a transaction fee on top of your credit card processing rate — unless you use Shopify Payments. On the Basic plan, that's 2% per transaction. On Shopify (standard), 1%. On Advanced, 0.5%. For a store doing $50K/month, the 2% fee on Basic is $1,000/month in unnecessary costs.
Shopify Payments is Shopify's built-in payment processor (powered by Stripe). It eliminates the transaction fee, gives you access to Shop Pay, and simplifies your payment stack. How to fix this — step by step
Enable Shopify Payments in your admin
Go to Settings → Payments → Shopify Payments → Complete account setup. You'll need your business details: legal business name, EIN or tax ID, business address, bank account for payouts, and the store owner's personal information for identity verification. The setup takes 10-15 minutes. Once activated, Shopify waives the transaction fee on your plan. This is the single highest-ROI 15 minutes you'll spend on your store.
Enable Shop Pay, Apple Pay, and Google Pay
Once Shopify Payments is active, go to Settings → Payments → Shopify Payments → Manage. Enable Shop Pay (Shopify's accelerated checkout — used by 100M+ buyers), Apple Pay, and Google Pay. These one-tap payment methods eliminate checkout friction on mobile. Shop Pay specifically converts 1.72x higher than standard checkout — Shopify's data across millions of transactions. There's no additional cost for enabling these. Just toggle them on.
Add PayPal as a secondary payment method
Not everyone trusts entering their credit card on a new store. PayPal provides a trust layer — customers pay through PayPal's interface, which they already know and trust. Shopify has a native PayPal Express Checkout integration. Go to Settings → Payments → PayPal → Activate PayPal. It takes 5 minutes. PayPal typically processes 10-25% of total transactions on stores that offer it. That's 10-25% of sales you might lose without it.
Set up your payout schedule
In Shopify Payments settings, configure your payout frequency. Options: daily, weekly, biweekly, or monthly. Most brands use daily payouts for cash flow. Your first payout may take 3-5 business days while Shopify verifies your account. After that, payouts follow your selected schedule. Set up direct deposit to your business bank account — not a personal account.
Configure fraud prevention settings
Shopify Payments includes built-in fraud analysis. In Settings → Payments → Fraud prevention, enable Address Verification (AVS) and CVV verification at minimum. Review Shopify's fraud recommendations for each order — orders flagged as "high risk" should be manually reviewed before fulfillment. For stores experiencing chargebacks, consider adding Signifyd or NoFraud for advanced fraud protection. Each chargeback costs you the order amount plus a $15 fee.
